Her master told her to stick him with the dagger and not ask questions, so she assumed she was meant to kill him, but when she comes back and the dagger didn't harm him, she becomes unsure what her master actually wanted to happen. Also obviously she does have feelings of at least not wanting him to die, despite not wanting to admit it.
This isn't really an anime situation, it's just a child who's been taught to obey their master/father/mother: Kill the enemy, no feelings, etc. So she obeys the orders against her own will and acts contradictory.
