My thought is that the Shadowed Ones were not destroyed.
There was no massacre of Raven Guard (Alpha Legion News). The warband had discovered the existence of the Necron dynasty and sought to bring the Imperium’s might to defeat them. To accomplish this, the warband recruited Raven Guard (covert specialist similar to themselves. They reported the massacre and slew those who would not join the conspiracy.
This massacre was the reason that the region was primarily brought to the Imperium’s attention. The Raven Guard convinced of the massacre would be drawn to the warband’s hunting ground where their monument to warn the Imperium lay. The signs of indiscriminate killing, exists of biomass, and the lack of Orks would leave precious few enemies to consider. There are to many coincidences for this to be an accident for the Alpha Legion.

If the Flayers got woken up by the battle between the dead forces, or by the demon summoning before disrupting the ritual, then it makes sense why they rendered the dead skeletal and then returned to the tombs.
It also explains why the Librarians saw the doom if they stayed there longer, they'd wake up again.

Every chance is possible. And a thing remains. After organizing such a vast warband I believe that the warband cannot be destroyed so easily. And the fights that were fought can be trully a massacre or so dreaded that no high ranking figure from the White Scars and Iron Hands chapter wish to speak of. It can be all of them, but I doubt that the necrons have something to do, because they still fight with range and melee weapons so the mass graves are done from something even more disturbing ,like it is said in the video, a demon horde, minor chaos god or worse. But in any case I still believe that the warband along with their leader live, because they didn't find the body, nor the armor of the chaos Lord.
