If you open up the Flatcam Command Line and put in: "set_sys excellon_zeros T" (without the quotes) It'll read the files without needing to edit them first.
Dude you are a hero. You really helped me figure out what was wrong in my case. now I was using Grebview instead of Flatcam. and it seems that the issue with mine was not only about the coordinates, but also the scaling of the coordinates. In short, for default cam process export, the xln drilling file, along with zero padding, I also scaled each X and Y coordinate with 10 as well, (or you can say add a zero at the end of each coordinate) to align with my other gerber files.

I know this is really late for a tip, but in notepad++, if you press alt while dragging the mouse, you can insert text in the same column of multiple rows. No script needed, no annoying cursor movement with the arrow keys.

Eagle uses Trailing Zeros in its Excellon number format but does not properly report this format in the Excellon file. To tell FlatCAM to use this format by default set this system option excellon_zeros to T by using the set_sys command in the Shell Command Line Interface flatcam.org/manual/eaglehowto.html
Hi, I have tried your totorial but why do some holes, go so far apart of others, mean while the holes belongs to the same component, I just draw a 40 pins IC such as ATMEGA8535. after the excellon file is loaded, there are 5 holes splits from the others about 10 times scale factors.
