Really dig the way this sounds, my only concern is being able to use this with my Shure wireless unit and still retaining those nice volume-rolled cleans. Do you have any input on this?

I have and love the Red Muck. With regard to pedal design, what is the difference between these two models?

They are vastly different! The Red Muck is a muff-variant and has a very different feel and saturation profile than the Fuzz Phrase and utilises a different silicon transistors in a different topology altogether.
With the Fuzz Phrase Si you get all the behavioural traits of vintage fuzz face style pedals (also really great cleanup with guitar volume)
They could both easily live on the same board and serve completely different functions!
