How I interpret this story wise Sonic gets transported here without knowing what is going on, which is why he asked Tails if he is OK, but as soon as he saw EXE, he knew something was up, then he saw Knuckles and assumed the worse had happened and assumes this to be a future. He then fights Robotnik like how he would normally since despite what he interprets to have happened, that won't stop him.
Yea, my interpretation is that at the part with eggman, sonic assumes eggman caused this, maybe creating another sonic who killed everyone. (eggman has had plans like the metal virus where it got out of control and he relied on sonic and friends to help)
