Classic Thomas scared me a few times as a kid. "Percy's Ghostly Trick" was the scariest episode of them all for tiny me.
The nightmares you mentioned sound like something out of either that, "Duncan Gets Spooked", which is one of my favorites, or the ending shot of "Thomas & Gordon".
