You can the pet level and affinity is for all travelers so you are safe to switch it
Yes. I keep switching my pets around to make sure they're always present in every battle and nothing has been lost as far as I can tell.

Macroify,you can set up basic macro for caits and leave the device on for few hours (i believe it has like 9 hours maximum each day for free? But should be enough)
