Seems I was wrong about this being their first time with 3D models. The 3DS game Puyo Puyo Chronicle gave them 3D models though it should be noted that game uses chibified versions of the characters while Yo-Kai Watch Puni Puni stays more true to the 2D art style and proportions.
These Events in Puni ALWAYS have some lore as to why these crossover characters are here in the first place (though granted I can't read most of it as my Japanese is STILL lacking).

Probably had something to do with zed it wouldn't be hard to use the puyo tetris games to explain this crossover too
