So you make a whole new blend file folder for each scene inside your project's folder?

It's an option! Sometimes with these kind of projects you don't want the file to get too heavy and crash with all your work in just one. You can make multiple incremental saves, but in the end saving and rendering shots separately is how it would work in a professional pipeline :) But its still up to whatever works best for you!
