Perhaps I have too many control points active. Actually playing the game seems counterintuitive to the PC master race where everything can be solved with a mouse click by opening the game file

So it is possible to respawn an enemy base! Just go to the general area and kill some random spawns

You don't need to be in the general area to spawn an enemy base. You can kill from anywhere on the map, and they'll spawn. There are also mods for accelerating this process that will only spawn more enemy bases, but spawn reapers nearly right after you kill them. I haven't played this game in a long time myself, but still maintain a mod pack for my Discord community.
