if war did break out between Portugal and Spain, there are a few things to consider excluding the outside factors of the UN or international "opposition".
Spain's military would not be as organized as it would seem, Spain, much like the US, is an Alliance of Regions, most of these regions, especially those on the border, are very close friends and have great relationships with portugal, so Spain would risk some of their regions revolting in favor of portugal, among them most likely Galicia, as the Portuguese, in a way, are descendants of the Galicians.
Portugal would have its drawbacks too, as obvious, Portugal is much smaller than spain and the military aspect is the same, so portugal would most likely remain defensive, unless the revolts of the regions actually proves powerful enough to go on the offensive.
Spain could not launch an offensive due to the Revolting Regions and would be at a disadvantadge as the Attacker, Portugal can not launch its own offensive due to the lack of manpower, Both sides would remain defensive for most of the war.
If we took external factors into account, England would most likely side with portugal, and england would probably attract the US to the portuguese side too.
IF, and ONLY IF, war breaks out, Portugal has the both the advantadge and the disadvantadge, it does not have a powerful enough military to invade spain, but it has powerful friends both outside and inside of the spanish nation.
So, as presented, the Spanish Offensive (most likely accompanied by Air Assets too) would likely result in a retreat, whilst the Portuguese Remain defensive, digging in and making use of the Terrain.
But hey, i'm not an expert, that is just my opinion based on my limited knowledge, i'm no specialist and Bias may be present due to my Portuguese Nationality.

Méndez The Portuguese navy would be at a disadvantadge in an overall status, our fleet is smaller and older, but i don't think they could blockade us or defeat us completely, lets say there is no international opposition like the UK, the spanish navy may be bigger, but its still not enough ratio for a blockade on portugal, not to mention that Portugal has a lot more Recon Ability than Spain, so it could avoid its interception attempts whilst putting up its own thorns in spain's side, but it won't do much to the spanish, again, this would just turn into a stalemate, the Spanish advantadge is mainly in the air with its larger arsenal of Attack Aircraft, both in Fixed and in Rotor wing, but even then, this would just turn into a Battle of Attrition, it would take a lot of time and lives for a war like this to have a survivor.

Méndez honestly i haven't heard of the spanish SF helping the portuguese in the african campaigns, all i hear are the portuguese paratroopers in there, i don't have enough knowledge about spanish SF to have a proper opinion, but i'd say they are similar to each other considering the fact that both nations are very similar in tactics and all that, SF isn't built on Budget but on individual presence, so it really depends on the Commanders of each forces, and that is one thing we can't really predict because its not based on who has more men or better equipment, but who uses it better.

2.The region revolt idea is really far from the truth.
The only thing I can agree on is the fact that the UK would probably side with portugal but wont deploy troops due to the fact that they could go on an all out war and lose Gibraltar.
But a conflict between these countries is not going to be a reality due to the good relations and the fact that they are good allies and share good culture and history.
