I use two different cleaning regimes as my rifles ‘prefer’ different systems. The best is probably the Jakele pull through kit (available via Corinium Rifle Range) paired with Brunox Turbo Gun Care Spray. The other rifle is cleaned with Napier Gun Cleaner spray and traditional patches.

I don’t think you’re the first person to get rust in a Merkel barrel. Merkel are terrible for rust and the after sales support is even worse!
