he lets amsterdam walk because he respects him, not only that amsterdam had just saved bill's life. plus bill never had a son, and amsterdam wasn't raised by his father, so bill kinda sees the inexperience in amsterdam, and hamsterdam doesn't know any better but it's a slight reflection off bill since bill taught him all the ropes in new york and amsterdam is slightly burning in anger because it's the anniversary to his father's death. so bill repays the favor to amsterdam saving his life by letting him live but at the same time gives him his own medicine by brurning his mark onto his flesh. "branding" him so to speak, leaving something that he hates permanently marked on his face. kinda his final lesson, that the wise attack not with emotion/ fear but within the confines of a fair fight. also bill wasn't sure who to trust 100% as a lot of his crew were irish so he needed to wait and see who was loyal to him so he wouldn't just b killed as revenge for killing amsterdam.
michael had also given bill the head's up, which gives him an advantage which in his eyes isn't rly fair to amsterdam.

The vulnerability of Bill here. His weakness? He does actually care for the boy even though he can't admit it. At the very least he wants to give the boy a chance to redeem himself like his father: to fight in battle at the Five Points. Even though Bill knows its a risk letting the boy live to fight another day, he does so. This is because as evil as Bill is, he has a code of conduct, a warriors code. A kind of honour and tradition. That's why he doesn't kill the boy at this point. Genius writing. And genius acting by Day-Lewis.
