Personally I think it's a bit of both until toward the end of this segment. Like somehow she's using Headspace Mari as an entry point to relay her message to Sunny. Don't know how someone dead could do that, but Basil's grandmother hints at ghosts being a thing of their real world, so I can buy the explanation that Mari's spirit is reaching out to him. Though I do wonder then why she doesn't appear in this manner in Hikikomori where Sunny needs her the most. My best guess is that she's trying but isn't able to due to Sunny's unwillingness to move on completely.

Very true. I think it works nicely for dream Basil's "soul split" as well. While it could be argued that it's simply the shape his guilt toward Basil is taking as the Stranger, I'm not so sure. It almost seems too sentient if that makes any sense. It feels too much like Basil's thoughts actually reaching into Sunny's dreams to me. Of course it could be argued that the way it seems to be scarily accurate is because of Sunny leaving his house at some point unbeknownst to anyone aside from Basil. All we know of Sunny's visit before game is that he's the guilty culprit of putting marker over the photos in the photo album. It could be that while Sunny was trying to suppress, Basil may have originally been trying to confront, brought up their mistake perhaps. So they may have already had an altercation not too dissimilar to the one we get in-game. And thus Sunny shaped Stranger Basil around the things real Basil said before Sunny left. As to why Basil never upfront told Aubrey that Sunny used the marker on the photos, I guess we'll never know for certain and can just assume in his mind he's "protecting" Sunny. So I'm a bit unsure overall, but it very much could still be related. After all, the white Egrid Ochids are shown around points of interest regarding him as well. Let's not forget there was a crap load of them around the empty bookshelf in the Lost Library. I'm interested if anyone has any arguments of any other dream characters having their real world counterpart's thoughts slip through besides Mari and Basil. Would be interesting to hear theories about it.
You got a better explanation for Sunny seeing Basil's grandmother's ghost? He just imagined pessimistically that she's dead and hallucinated her? Legit nothing about this ruins the point of the game. I seem to recall when Ghost Mari was playing the real piano in Sunny's house that Hero thought he heard music. Not sure why he didn't word it asking if Sunny was playing the piano, but still. This in no way ruins the point of the game.

I think this is like, the strongest evidence that this Mari is the real one, rather than her normal Headspace counterpart. Sunny basically scrubbed away all of his sister's imperfections in Headspace, leaving her a perpetually smiling shadow of her true self, who never gets seriously upset about anything. Having her ask Omori to be considerate of her needs and then reprimand him for not listening is something a REAL sister would do, and it's something Headspace Mari is completely incapable of.
I think there's an important distinction to make with your comment though- The only two choices aren't just "Headspace" and "Real"/(ghost?). Yes it's quite clear she's not the same as Headspace Mari, but I don't see her as Mari's spirit. I see her as a moment of clarity in Sunny's mind, remembering Mari as she really is, and she represents a part of Sunny's mind that wants him to remember Mari as she really is and to let her go, as well as reach the truth. She's a manifestation of Sunny's morality. I know that does sound a bit convoluted but, it's no different than Stranger when you think about it.

This is some EXCELLENT foreshadowing. Showing that Sunny remembers her sister as being impatient and willing to disrespect him so he'd behave how she wants...it makes the player wonder why they included THAT in the game, but there isn't the smallest implication that Mari had suicidal thoughts.

"My thoughts will follow you into your dream" sentences could lead into that, Sunny thinking that's how Basil felt maybe?
Yeah, it's mentioned a few times in the game that Mari injured her knee while playing softball and couldn't be as physically active anymore, it's even implied her bad knee is one of the reasons she lost her footing when Sunny pushed her.
I think getting yelled at by Mari is way more terrifying than getting her jumpscare
