It is not known exactly why they betrayed Peach, but it is believed that it was because they were overexploited as labor or things like that.
Real origin: they once lived alongside toads in Harmony, until one day, bowser attacked. The remaining goombas were forced to either be captured or join his army.

In super paper Mario two Goombas manipulate Luigi to keep themselves safe, then they backstab him when they're surrounded by Count Bleck's army. In paper jam, the Goomba makes Mario, Luigi and Paper Mario trust him, then he leads them to a trap so that Bowser would give him a promotion, and in minion quest, all Goombas convinced Captain Goomba to be the captain because no one wanted to be the enemy's main target. Goombas seem to just be manipulative and backstabbing in general, with a few exceptions such as Captain Goomba, Goombario and Goombella.
This makes sense, because if they weren't under a spell, why would some goombas be in a cage in the Super Mario movie? Maybe some weren't hypnotized, which makes this theory make sense.
