Yup. There's 2 ways to stun him with those. The easiest: make him eat one (although that usually means he eats the yellow pikmin that is holding it, but as @Jabo01 said below, that's not necessarily the case, if you throw the Yellow Pikmin in just the right way, you can avoid that), but that doesn't stun him for long; the harder: make him lick an active bomb, just like it's shown in the video, and although it requires some good timing, it stuns him for a longer period of time. The more bombs he eats/licks, the longer he gets stunned.

There are three spawning points around the arena for the emperor that hold around 11 - 12 bombs apiece. And, I'm guessing there are a similar number of bombs around that point you need to throw yellows at initially in order to get to the emperor.
I do this exact set up and every single time my yellows decide that someone else, not me, whistled them back to the squad and they don't drop their rocks

Yeah when Pikmin with bombs are thrown, they drop the bomb rocks after being called back. If they’re simply dismissed, then they’ll still hold their bombs when called.
Yeah, I always miss the timing and only manage to take down about 3/4ths of his health at most before he wakes back up. Admittedly I was only using around 40 - 43 bomb rocks. So the additional 10 may have helped me clear him. Though, I always tend to miss the recall time so I end up losing all of my yellows in the process of setting him up to die. Oh well, it may have cost me over 250 Pikmin to beat him, but I eventually brought him down.
I wish that the Yellows would have dropped the bombs in the Wii version, that’d would’ve been really helpful. I guess they didn’t keep that feature from the GameCube version 💀

It's kinda sad how easy this boss can be cheesed in the GameCube version. In the Wii version though they got rid of the feature that make them drop the rock when you call back the Pikmin so it takes longer to beat in the Wii version. Also bonus points for not just letting all your Pikmin get eaten.
when the onion makes new seeds, leave them in the ground for around 10 minutes or so. they'll mature to flowers on their own as long as you don't pick them. be quick, though, they can wilt and disappear if you leave them for too long
The real enemy in this boss fight is the control scheme and Pikmin stupidity.

Emperor bulblaxes in Pikmin 2 have around 2000 hp, this one has 30000 hp. They were brutally nerfed and also pikmin 2 had purple pikmin :)
