Well blame Hyperdimension's Neptune for that. "Adult Neptune" (technically Big Neptune since she's actually a highschooler I believe) is the Ultradimension version of Neptune. When Hyperdimension's Neptune was stuck in the Ultradimension she took a CPU chip to restore her Goddess status. That CPU chip was likely the one intended for that world's Neptune which means it's technically the players fault that Big Nep remained a human.
