You could do a "normal" overhand braid. The underhand braid is what makes the braid be puffy/ on top like that. If you did a normal braid it would still be pretty it just be flatter.

(it was before I watched this video but I believe I did it the same way, just make a braid and drop the piece while adding a new one just like you would do with a person's hair?)
My guess is that your pony's mane is just very thick. The thicker the hair, the harder it is to hold a french braid of any kind (which is basically what this one is). You can try braiding it tighter or, instead of doing the whole mane, do just a top layer.

His mane was on two sides before I brushed it and detangled it. Once I started braiding it was all on one side.
