The lyric is about persevering through the travails of conflict and is taken from the Bible. Great choice! I have always seen this as a song of love and mission from Jesus..crossing the sky=dying on the cross. Also, Rise up with wings like eagle..we run and not grow weary" is lifted from Isaiah 40 in the bible.
I recently heard it was dedicated to the band's bassist who had an alcohol addiction. It was the rest of band's way of saying they would be there for him.

This is one of their best songs, musically speaking. Its certainly one of their earlier masterpieces. Inf act, the whole War album is fire. Not everything is Beautiful Day or Vertigo. I think that people need to discover this U2, instead of that cover band they have become since All that you can´t leave behind.
