I have an issue where i started selling stone for a while. But now I stopped, however the storehouse continues to stock stone inside, how do i get it removed from the storehouse?

No. That's just the cost of the trade route starting

Are you able to trade resources between your different settlements?

You can but it used a different building, not the trade building and you can only swap 1 for 1
