I think there are some tricks to that effect, with some notes either not actually playing or playing at a volume we really don't hear. I'm not hearing all the notes I see played.

This flip from 1 to 2 and from 2 to 3 is so cool and it sounds pretty awesome
This feels like the phases or different instanced of a boss fight, with a clear progression going on. The final version feels kinda like the final boss losing himself to the madness of fighting the hero, partly because it doesn't even seem to be in the key of E. The other's love to hover around that note a lot because that's basically the whole premise of the songs' existence. The boss lost sight of himself in his endeavor to defeat his nemesis or something.
You mean Alan Becker's Villains in a nutshell? This would go perfectly over The "Animation V.S. Math" video where Second.Chosen.Exe/Chosen.Two.Exe fights the letter e (Euler's number, the 2.71828 version of Pi)! (No, you don't need to understand the math to understand the plot!)

Holy shit man, this was good. This sounded like a final boss fight with three phases. But...in a lot of games, there's a secret final boss.
