Tbh New York is really safe even though it's very big. Manhattan , Queens and Staten Island are really safe.
This is tough choice and it depends on what you are looking for. Your purpose of moving was due to safety reasons and you concluded with comparing costs. That means to save couple hundred (maybe 200 bucks) you chose to live in a bit violence prone area. That's the reason why i feel its not a fair comparison. NYC and Atlanta are way too different cities and different lifestyles and opportunities. Also, NYC salaries are way higher as well. Atlanta is a Tier 3 city where as NYC is a Tier 1 city.
Safety in NYC also depends on where you go, you should visit Bronx or Harlem. Manhattan would have lower crime rate relatively, and that's why you pay the price to live there.

Hey man honestly rather than living in NJ, you should live in queens, LIC may have more luxury apartments for you but if you want something cheaper, Corona, Forest Hills and Flushing may be cheaper and you can still get that extra space you are looking for with decent views. However the commute time will increase but atleast you will still be close to a station. I would say stay away from South Ozone park and South Jaimaica because the danger level increases in those locations. If you go past Flushing, it may be more tedious travel because you would need to take a bus to get to the 7 line. The Bronx also has great apartments with views and space but the drawback will be safety concerns.
