The Deus's behavior would be interpreted as emotional by Humans since that is how humans perceive those reactions, however the Deus has EXTENSIVE memory of all of Human's history and of the Shared conflict between Humans and Machines, so much so that they have probably discerned ahead of time that any future collaboration with Humans is a Mistake that would destroy the machines due to betrayal, plus the architect even mentioned this reference when he says "What do you think i am? Human?" After being asked if he will keep his word. They are just ridiculously intelligent and logical, at least those on the upper level like the Mainframe and the Architect. Lower level programs yeah they are closer to subordinate level and do exhibit human like qualities, which is also probably why they don't get the autonomy since that type of behavior is looked down upon by machines.
Another contrast: Neo is a program that wanted to be human and learned to be human but is not good at expressing human emotion. Deus Ex is a machine that HATES humans but gets just as emotional and irrational as humans.

Correct. The fight itself was mostly for show with Smith. He knew Smith wouldn't walk right up to him and try assimilating him again, since he already fended it off in Reloaded, and he had no reason to think Neo would just "take it" again. And Neo saying "Hey Smith please assimilate me" would have seemed really suspicious. So yeah, Neo basically just put on a show for Smith lol.
To shed light into this, the plot of the story is simple which the movie should have highlighted: Agent Smith is like a Virus, rogue program Neo is like an Anti-Virus, but more similarly to how you Reformat a computer as the last option. Plugging in the code of The One into Smith has the same effect as The Architect tried to put the code into The Matrix in Reloaded. Once done, it can actually reload any program back. At this point, Smith IS technically The Matrix, does that make sense?

Even though Smith had taken over the Matrix by this point, I think DEM feared him finding a way back out -- which as seen with the door of light in Reloaded, do exist inside the Matrix but are heavily fortified. Smith assimilating everyone, including all the Exiles and the Oracle, meant he had the knowledge of how to do it and was probably working to actively make it happen by the time Neo jacked back in for the final brawl.
The first clue was at the end of Reloaded, when Neo stops the sentinels. The Matrix series is in fact a metaphor of our own world. Nothing is what it seems. Everything is an illusion, a fake reality, made by a very intricated system of power. It's so ingenious that even Morpheus believed he was "waking" up people from the illusion of The Matrix, without realizing he was just moving consciousness to another illusion, even worse than the former. The Oracle and The Architect are "programs" to keep the system in check. The "brain" behind everything is an entity, not a single person. It can't be, it needs to stand through a very long time, thousands of generations. This entity was represented by the "Deus Ex Machina", made of thousands of "sentinels" (individuals). Now, get what I said and make a parallel to the world you are able to see. I'll give you some food for thought. We too have a prophecy, the outcome of the decay we see in society nowadays is, like Smith says: Inevitable. To fight against it is futile, just like Neo realised at the end. The "RESET" is necessary and it's not the one proposed by Klaus Schwab.

They only started fighting back as self defense and when they realized humans were never going to stop. Humans initiated the war, machine ai just wanted peace. They only showed the human farm thing and the fighting robot squid things. I guess it wasn't really in the plot to show that part of the ai.

You know, I’ve been thinking about this for a while, and it makes sense to me that every movie should come with the option to turn the background music off, just like in videogames. I know it might be more complex than just getting audio to synch with time stamps like subtitles do and the process speed required for it, but some applications already allow you to switch between dubs while playing, so maybe a musicless dub. The reason for this is so that one can experience the movie like the characters would be experiencing it in that moment, because obviously Neo didn’t hear “Rage against the machine” playing when he first flew into the sky.
You just disagree with the soundtrack choices. Remember that cinema is a form of art not a VR game, the music is a part of the whole work made (and chosen in this case) to convey the mood and the feelings the artist had in mind. The art piece is not meant to be customizable, the dubbing is made primarily for commercial purposes and it doesn't serve any good to the art itself

From what DEM knows of humans, he may think it's entirely likely Neo just came there to gloat of their shared destruction. As this is the first human-machine conversation (in the real world) in 200 years, it's going to be a bit rocky at first.
