John died because he accomplished everything he needed to. He earned his freedom, tied up all loose ends, and put a final end to his assassin life, just like he always wanted. After that, the only thing he wants is to be with his wife again. That's what he means when he tells Winston to take him back home. John dies on his own terms as a free man, finally at peace. What a f*cking legend.
