Just remembered how this could had easily been solved. In a voyager episode S05e07 Infinite Regress, there's a modified Borg Vinculum which screws up the Borg's collective unified command signal. In the novels, the Hirogen blast their way into a Borg cube to infect the Vinculum. Starfleet had enough experience with Borg tech to dox the local collective's signal. Each ship would have to have an active modified Vinculum to mess with the assimilated crew's transceiver which should be enough to disrupt the Fusion Cube's control. Unfortunately it still locks the main computer out and can still be remotely controlled but at least the assimilated crew is disabled.
