They probably changed it because they wanted to keep the fear factor of Shockwave intact so his scenes were limited and Sentinel Prime being the main villain especially a twist villain would fit better for the story
they had no good reason to bring megatron back in the second one, the deceptions repeatedly switching leaders would have helped with the rising stakes as each is more unhinged dangerous than the last until finally the minds of shockwave, megatronus(the fallen), and megatron as their intellect, memories, and rage are melded into galvatron
Fun fact: "Godzilla vs. Kong" director Adam Wingard cited the Transformers' designs in this film as influence for the design of Mecha-Godzilla.
I'm pretty sure Michael Bay's Transformers have influenced a lot of designs let alone sound effectd
