In the horde battles, were you not using the Z-Combos that let you take out like half of the horde at once? Also, I think the game is working on the logic of the endgame content of the base game, where you use the dragon balls to revive eveyr enemy you fought, is actually apart of the game's interpretation of continuity and that's why all the villains are alive without explanation.
