    That type of bearing wear can also be seen on the crank main bearings.... or at least that's my explanation and I had a TIR of 0.037 for 8000 miles. No pilot bearing or clutch component wear other than the throw-out bearing wasn't in great shape. Transmission input shaft was firm with no wobble. Only sign was bottom of rear main bearing was worn and top of #3 main bearing. Maybe engine only needed line honing, but I blame it on a transmission that was too low due to bell-housing misalignment..

      It could have been but I'm with you in that I would check the line bore of the block and straightness of the crank. You can check your bell-housing to block center alignment by using a dial indicator to bellhousing/transmission hole to see if its centered to the center of the crank. I would also check the flywheel with a dial indicator to see if the crank has any wobble to it as you rotate it. That could give you an idea if your crank has any issues.

    I broke one dowel hole on the bellhousing of my Subaru. Is there any way to fix this, or is buying a new transmission necessary?

      You need to have the bellhousing repaired or replaced. IF repairing it is critical it is done properly or you may damage the pump.

      Not real sure on a Subaru, but you should be able to drive the old dowel pin out and replace it. Are you sure you just didn't just push it further into the block? It is extremely difficult to break a dowel pin...almost impossible I would say.
