If you are looking to rent, i recommend going with an agency. Places will be much more limited if you can't speak much Japanese or own a pet. Suumo and Garaage Chintai are in Japanese, and not all places are foreigner friendly unfortunately, so having an agency to help find a suitable place is incredibly helpful. I'm sorry i don't have a list, but you can start your own research on them, and looking on places like gaijinpot can help you get in contact with agencies to different properties there too.
