They sought to survive at any cost, just like we would. *The Autobots are held back by their paranoia of the previous War, thus protecting the Humans (A race that have not in any way earned that level of fidelity from the Autobots), even if it means killing their own people, ridiculous.* So generally, Humans were never the goal of the Decepticons, just the obstacle or a means to an end to their survival. And so were the Autobots, whom in their eyes are traitors.

If you wanna get real phylosophical: The Transformers civil war can be seen as a manfistation of the great human paradox. The Autobots represent Morality; the way humans are thought to think and to behave in order to be "good". The true foundation of civilization itself. The Decepticons on the other hand represent Nature; the vicious competativenes, ruthlessnes and violence that is a part of our primal instincts as predatory apes. And what we have come to see as evil and barbaric, for it is what humanity would be like in the abscence of morality and civilization. The Autobots are what we want to be, the Decepticons are the harsh reality.
