Personally what I would do is turn the middle segment of your ship into purely a production and research center, and set up the front and the back as your defense platforms (maybe with an extra but necessary production module or something), it feels like the most effective use of the enormous space provided to me.
Both the upgraded ship and the new weapon look amazing. 😃
Enjoying your playthrough keep them coming you have barely scratched the surface of the game.
You missed researching the schematic for starter structures, you will need it to build solid floors for new large segment and some other miscellaneous goodies.
Now with station wide production and refining you can create queue thresholds to auto produce items like, sulfur, black powder, ammo, hand grenades, and armor. Set thresholds for say 10 of each and build device dispensers so you can just walk up to dispensers and grab 10 hand grenades and armor. I have only scratched the surface myself, but it appears the game supports high levels of automation and ship control.
Last thing, devices like chests, armor repair station, controls, displays, etc, will change shape depending on where placed. Try floor, bottom of wall, mid wall, and ceiling for different configurations. Some items will also have different shapes you can scroll through with mouse wheel.

Another couple of tips for crafting, you can cue up the end product like a weapon or module and it will sit in the list at the bottom until the parts are available. Mousing over the icon for it in the list will show what parts you need and save time bouncing between tabs.
Shift clicking will cue up 5 of an item at once.
Stuff like bolts and tubes stack in lots of 20 so having more will start filling another slot in storage. Handy to remember when you get into automation and you're able to set a threshold for items.
