I like to believe Eren and Jean had intimate moments during training, something which affected Jean's future decisions in the course of his life.
𝚂𝚝𝚘𝚛𝚢:
Because of the titan power, society is divided into two regarding Eren Jaeger; instead of a soldier fighting for humanity, he is a threat and anyone standing by his side should be considered a traitor. Eren feels he should have worshiped more as he looks upon the goddess.
Jean is overwhelmed by Eren’s imprisonment and his feelings are in turmoil.
Tormented by his mother’s loss, Eren constantly hears her voice, making his guilt thrive in the depth of his despair as he relives his memories during solitary confinement. Looking back into his upbringing, he wonders if religion has been feeding them lies in order to keep holding the people in fear. As a rebellious child, his mother constantly reprimands him for putting himself in harm’s way and worries for his safety.
His memories bring him back when Jean visits his room after a failed mission and tells him of the rumors going around about Eren being a threat and Eren wonders if a monster like him is better off dead. Jean brings him back to his senses and says it isn’t like him to be self-discouraging.
Suspicious of the people around, Jean later warns Eren that there are people who want him dead.
As the bell rings for departure, Jean leaves his post and secretly follows Eren’s squad. As expected, there was an ambush and Eren gets framed for murdering his comrade.
A trial is being held as soldiers take Eren away, and Jean feels angry, wanting to blame Eren for everything. He remembers how after the mission his feelings were in conflict between his own regard and for Eren’s in telling the higher ups what he had witnessed.
Heading to their room, he had bumped into Eren. Eren angrily pushed Jean against the wall and warned him to keep his mouth shut so he wouldn’t be trialed for disobeying orders and be framed with treason. Eren then pleaded for Jean to not put himself in harm’s way for his sake.
Armin had suspected that Eren would be in danger because of how grave the hatred ran among the people. Jean remembers how angry he felt because Eren wouldn’t be able to hold onto their vow, to stay alive no matter what and live with no regrets.
In confinement, Eren thinks of Jean and of how he himself was turned into an easy sacrifice for humanity’s intolerance, doubting his loyalty after everything he has done for them, how the church has turned its back on him. Because of his raged outburst, Eren’s trial closes with a slim chance of turning the trial to his favor.
Eren readily accepts whatever fate lies ahead, even if it’s his death.
Jean felt devastated after overhearing Erwin and Levi telling Eren that he should expect the worst.
Eren awaits his sentence as Jean watches the ritual take place. As Jean watches the fire burn, he thinks of Eren and believes Eren is the salvation they need in their prominent fight. He then wonders when has he started changing? Ever since he met Eren, his life has turned into a different direction.
When Eren sees Jean, he feels relieved to see him. As Jean shows him the key, Eren is surprised as Jean tells him this is his chance to break free. Although Eren has set his mind to accept his sentence, he is reminded of Armin’s words by why he wants to go to the outside world so much.
It’s because he is born in that world and has the right to live.
As the churchman beholds the misery of his people, he feels regret and remorse for what his teachings have brought, for the secrets he has kept.
During the escape, Jean tells Eren that he is destined to be much more than what he is and Eren contemplates the weight of that responsibility. People are fed up with the lies as chaos rules over the divided members of society and it was up to Eren to reunite them, with the power he holds. Society was already in a verge of a civil war and Jean believes Eren was meant to lead the people in rebellion against the ruling monarch, to reform its teachings, to claim his name back.
Although Eren is hesitant to have the life of his comrades in his hands, Jean’s words ring right through his heart, pulling the rooted desire of avenging the deaths of the countless soldiers and his mother’s death.
As Eren carries on to forming his allied troops, he is surprised to find the churchman pleading for forgiveness for the sins he has committed towards Eren and tells him of a secret that will help him in the course of bringing back some justice to the people who have lost so much.
Jean devotes his life for this cause, ready to give up his life for Eren as he watches him lead the rebellion towards humanity’s fate.

That's okay. There are also crack shippings where two who never met can be shipped. It's what makes the fan happy so it's okay if you don't feel that way. But Eren and Jean have a lot going on between them to be shipped together and they can be a very dynamic pair. :D
