Arguably, it is how it has worked for a long, LONG time. The only 'recent' shift is certain people no longer feel the need to be subtle about things. They've been saying the quiet parts out loud, and the media has been downplaying and both-sidsing in order to maintain access, if not outright promote hateful rhetoric.

As messed up as this song was, it does raise the question about whether or not there should be a limit to what qualifies as Freedom of Speech.

That's a slippery slope that you don't want to go down on. If you start limiting speech, even if it doesn't affect you during your lifetime, you'll initiate a series of events that will destroy your children's or grand children's happiness.
I think the better lesson to take away from this is to what extent amendments should be considered. I mean, after the 15th amendment, the country was pretty much perfect... At least from a legal standpoint and no more amendments should have been allowed. It was passed right after the civil war along with the 13th and 14th, so one could say it was a matter of a new country settling and stabilizing. There was no need for any in the 20th century.

I think you phrases this wrong. Flag Desecration was affirmed as free speech by the 1989 Supreme Court case Texas v. Johnson. Congress has since tried to make a national law which got struck down again (United States v. Eichmann), and failed to make an amendment in 2006.
