Do not use a mitre gauge with the fence on!! You must choose one or the other. You cannot use both. The reason is because there is a HIGH probability of the material binding between the blade and the fence. When this happens this is known as kickback which results in the material being thrown at you at a HIGH rate of speed. Very dangerous!

I frequently cut out acrylic for mounts in animatronic characters. These mounts are usually very irregular so I cut small portions at a time and use WD 40 or water along the cut to prevent melting and binding of the blades.

You are moving the saw along the cut too slowly so heat builds up; move the saw along the cut faster to reduce the number of times the blade rubs against any particular spot..
Reduce the saw motor speed so the rate of heat input from friction is reduced and the heat has longer to dissipate.
      Use a sharp blade.

What is the number of that blade you are using for the jigsaw.

Doesn't point out that these methods probably won't work well with thin plexiglass.

Never make cross cuts using the rip fence. That's how you get kickback.
