Originally, Batman would use cryo-tech to keep Clayface incarcerated; by keeping him literally on ice and using crystallization to keep his clay molecules from shifting, not to mention keeping him unconscious, it was relatively easy to keep him contained. After the invention of anti-meta tech, neutralizing cuffs and collars would be applied to keep Clayface's power contained and inert. Keeping Deadshot contained is actually more difficult; that man can use almost anything as a weapon, even if he greatly prefers firearms. Keeping him contained means imposing ridiculously stringent anti-contraband measures.
I kind of prefer this version of Clayface.
