I like using a glass cutter for creating the crease lines. It doesn't cut the paper

Thanks for posting this design. I made mine a bit larger, and found that a ball point pen did the job of the dull knife quite effectively. This creased the paper along the lines without requiring me to dull one of my knives and make sure I didn't press too hard.

Tip: be aware of the direction of the creases, score the paper to the side that the crease goes to, this means you will be flipping the paper over from one line to the next, and reversed on the other side of each corners, this will help the folding process go a lot faster and help keep the paper stronger too.

You can recover them with tyvek type bellow material fairly cheaply, if you recover the old ones yourself. Regular paper won't last very long at all.

Your bellows engine reminds me of the Brayton cycle Barber engine of 1792.. it would be great to see a working copy of that engine...

The easiest way to get a good seal is to unfold the bellow flat so you can roll and join the page end-to-end before refolding. It's trickier to fold this way, but it's not impossible.

Is there there a mathematical reason why it is in a hexagonal shape?
