Actually is because in that moment she realize how was fighting in the wrong side all the time and the MJ reaction was the last piece to understand all the damage than she causes to the people with her actions. She explains this in the epilogue when she calls you.

No idea how he was mortally wounded from that

I don't really understand Howard Spider-Man can get shot and barely flinches, get hit by "an 8 ton infant" and falls over, but then gets slammed against a wall twice and then thrown to the floor and almost dies from that.
