Six Paths Madara alone is stronger than them... He has both half's of Six Paths powers while Naruto and Sasuke each have one half. He also has the Ten Tails and other Rinnegan that Naruto and Sasuke lack. God Tree absorbed, Insanely quick Regeneration, and the Rinne Sharingan as well. It's not even close...

It depends which form of Juubi Madara we're talking about. You really think he would waste his Limbo clones on Naruto's clones? It's pretty obvious he just wanted to stall Naruto as he began to cast the Infinite Tsukuyomi thinking they all would've been affected by the Genjutsu. Sasuke's Rinnegan is stronger, but not against BOTH of Madara's Rinnegan. It's sort of like comparing a MS and EMS. Overusing the MS will make you get tired quickly, but when you have EMS you can keep using it without any drawbacks. We see this with Sasuke as his tomoe disappear after overusing his Rinnegan. I do believe they could've defeated him with the Six Paths seal because that was the only way to stop him as absorbing the God Tree makes you Immortal. However once he got his second Rinnegan, there was no way of stopping him (unless sealing him of course but I honestly don't see them being able to touch him at that point). Then he acquires the Rinne Sharingan... Without the Six Paths seal, they're definitely getting murdered against Juubi Madara (Dual Rinnegan/Rinne Sharingan + God Tree) 2v1 or not. Kaguya only lost because of that seal and she still had chances to finish Naruto and Sasuke off but being *dense when it came to fighting* and *obsession with chakra* was her own downfall. Madara is on a totally different level when it comes to fighting which makes him a much more dangerous opponent than her and the only reason Kaguya had so much more chakra than him is because she was stealing EVERYONE'S chakra from the ones trapped in the Infinite Tsukuyomi which Madara could've done as well if he chose to at any time. Naruto and Sasuke are top 5 strongest but not top 3.
