"ThHE Message" however refers to an entirely different beast, one designed to be ever ravenous and to destroy everything where as the x-men where once supposed to create and build

The last time I actually read an X-Men comic, it was full of characters I didn't recognize. What made it unbearable- I couldn't tell who the villains were supposed to be, because the ones wearing an X sure seemed like a bunch of radical domestic terrorists and the other guys seemed like sensible Americans trying to protect their own lives and families.
Marvel made a literal nazi the voice of reason in an attempt to vilify the opinions he spewed, not only did it make marvel look like a complete joke it made red skull appear down to earth

It was marketing. The "Xavier is MLK and Magnus is Malcom X" thing was something Stan Lee pulled out of his ass in the early 2000's when the first Xmen movie was about to come out. The Xmen were originally meant to be "The Fantastic 4 but with five members" and nothing more. However, this changed with Giant Sized X-men #1 which soft-rebooted the series.

Well, biggest achievement in mutant's life it's puberty and getting superpowers without putting any effort in it, so... it's counts for lazy massagers' of twitter, and only shows why they hate Inhumans so much - since they use more realistic system and actually have to pay a price at their gamble, accountability for their own actions.
And don't forget that each wokiest mutant got MarySued into oblivion, Storm become goddess because she is black, Mystique become omnipotent because now she a trans, Magneto victim to nazi's - gets powers to live without heart, well by now you got my hint? writers can't make plot that makes a sense anymore, just at random things become more in your favor if you was oppressed enough.

It's therefore to no surprise of mine that Progs want to subvert franchises of fictions involving superpowered characters- they need their own mythology, something that in-universe gives them insurmountable advantage over everyone else, that is obtained through birth (preferably without efforts from the beneficiaries), and that cannot be overcome by science, technologies, or willpower.
The issue with your paralel is that caste systems actually work long-term: India has the longest-standing social structure in the history of humanity. Unchecked intersectionality, on the other hand, will run itself and anyone caught within it into the ground.
Just got done watching some of my old childhood favorites like Batman The Animated Series over Christmas. Even when you remove the nostalgia glasses it's insane how much better we had it in the 90s and 2000s. Not a single 'message' expressed in anyway, just storytelling and brilliant art.

I was watching the original X-Men animated series not too long ago, and saw that episode with Nightcrawler. It's a bit surreal not only to see an openly Christian character in a cartoon, but one who after having various arguments with a former Christian who lost his faith, convinced him to give it a second shot.
That's something you'll never see in a 'current year' series.
I remember playing X-Men Legends with my little brother when we were kids, and there was a whole lot of dialogue for Nightcrawler about his faith. I think it started with "It's pretty ironic that you're a christian when you look the way you do."
I remember, also, Marvel Ultimate Alliance making me very mad, because in mission 2 or 3 (can't remember) you are forced to choose to save either him, or Jean Grey. Fresh off the heels of seeing X-3, the choice was pretty obvious, but the game punishes you at the end by implying the Phoenix not only survived a drop into what was, essentially, WH40K's Warp, but that she came back and caused untold destruction too purely out of spite. The moral of the story is that Jean Grey is a shitter, and Nightcrawler remains best boi.
The author should also be reminded that using mutantkind as a proxy for the civil rights movement was always a bad idea. When you have OG characters like Havok that could lose control at any time and discharge some plasma, or that kid from an Ultimate story that killed everything in one block radius and could do nothing to stop it, the whole "we are all people trying to live our lives in peace" angle goes out of the window.
I mean it muddies the message but they don’t intend to kill anyone.

The real reason was that Lee didn't want to keep coming up with reasons why his characters got powers.
Len Wein reinvented the title to save the series from cancelation. Chris Claremont, soon after, was the one who shaped the idea of mutants as an allegory for oppressed minorities.
Ironically, you could easily reinterpret most X-Men stories as metaphors for puberty. Young people's bodies change, and they find they no longer belong to the groups they used to. That's the real reason X-Men was popular. People could relate to X-Men from that.
Its not just that its "progress" at any cost. the "progress" they talk about is a means to an end. they aren't interested in it really. Its power they want. and they will take it at any cost... to you. Never to themselves.
Stan Lee admitted the muh civil rights angle was tacked on later after the fact. He was just too lazy to make up origin stories for each character.
He didn’t make it about civil rights that was Chris Claremont. Stan never gave much thought to the implications of people being born with superpowers. The Civil Rights was Claremont’s idea which is particularly clear as Magneto was just another bad guy before Claremont made him a Holocaust survivor.

EVS made a point about X-Men that the main "allegory" is not gays or blacks but teenagers. You naturally feel different, alone, outcast even (especially if you're a type to read comics, especially back then) and your body is... well kinda mutating and people start treating you differently. And I guess you can still score Professor X and Magneto as a need to grow up and become part o a society and teenage rebellion on the other.
