I theorize that Fluttershy never coughed, and that it was Rarity. Rarity asked if they could forget about it and looked the most scared. Fluttershy was right next to her and would probably have been able to tell it was her. I think Fluttershy, hoping Rarity wasn't really infected, lied and sacrificed herself since it was clear someone was going to die for it.

A part 2 was made in 2017 and it said applejack was the one who coughed and lied about not coughing and it makes since sense she was near applebloom when she got infected and it said fluttershy had enough of the virus and lied cause she wanted to died and leave the hurt or should I say stop hurting

Finally- it made more sense for AppleJack to put flutters down- I feel like in the original, it didn’t make sense for Rainbow dash to do it- even with the half-ass explanation AppleJack spent her whole life kicking trees!

Think it was Rarity. Applejack being the element of honesty probably wouldn’t lie about it, Twilight panicked when there was a cough, and by the way she said it Fluttershy wasn’t the one who coughed but gave herself up to save others. Leaving Rainbow Dash and Rarity. Possibly RD but she panicked right away as well and it seems Rarity was the most nervous. She was the one to suggest to forget about it rather quickly.

rarity looked shocked when fluttershy “admitted” to it, as if rarity wasn’t expecting fluttershy to “admit” it. so rarity was guilty when fluttershy kept talking while those who think it’s rainbow dash, rainbow dash seems more anxious then guilty. rarity was looking to the side since she clearly wasn’t gonna come forward to confess. rainbow dash was shocked and upset to find out what’d happen to her friend, apple jack and twilight were pretty much next to each other the entire time, and rarity at the last second shouted stop because she was too sad that fluttershy did that for her, but rarity still didn’t say anything. therefore why i think it’s rarity and if it isn’t then the second most likely pony is rainbow dash. 😄
