My thoughts are he saw a timeline in where Tony Stark had to sacrifice himself by using the infinity gauntlet in order to defeat Thanos. This would mean that there were two timelines with the exact same outcome that occurred in a and that means that their timeline has now crossed and branched off the original timeline

The infinity stones are not reduced to atoms in the regular time line. If you remember, they go back in time in their universe get the stones use them to bring people back and then return them to a different time in their universe, so they still exist.
