I feel like there are different sacred timelines that collectively make up the multiverse, they’ve been partitioned & only when joined together do they make up the multiverse in its entirety Lokis essentially reformed the Phase 3 sacred timeline into the ever growing world tree Yydrisil (with the likes of the spiderverse being part of it) which will act as the ‘core’ so to speak that will eventually (with all its growing) re-attach itself back to the other sacred timelines, reforming the entire multiverse but also exposing it to the likes of the ‘kangs’ (especially the council & there own sacred timeline/Kang Dynasty), more incursions/multiversal war etc
The concept of the multiverse in the MCU is quite confusing with all the different terminology out there. I believe that Loki takes place within the 616 Universe and all its branch timelines (timelines which are basically sub-universes). The idea is that there's a megaverse which is like a forest of trees (alternate universes disconnected from each other), and each tree is it's own universe (616, 838, etc), and within each universe is a multiverse of branch timelines (sub-universes). We also see in Loki, the branch timelines are designated 616.1, 616.2, 616.3, etc. Travel between alternate universes (616 to 838) can cause incursions because the universes are disconnected and fundamentally different (each their own trees). But, travel between branch timelines doesn't cause incursions because they're part of the same tree. I think the Watcher has been watching over the 616 Universe and it's branch timelines. I think that's why characters like Supreme Strange, Captain Carter, Gamora (endgame), or even Wanda (What If S2) can travel to other sub-universes without causing incursions. This would make Loki the God of the Multiverse, but not the God of the "Megaverse." He has no influence over Universe 838, for example.
