Whenever I would get reversed controls in a game, I would just flip my controller upsidedown. Don't know if that would help with the one boss fight.
Do you cross your hands? Or do you use your left hand for the jump and run and your right for the d-pad?
I just use the left hand for the run and jump, and the right hand for the movement. It's tricky at first.
