The symbols that you maybe missed :
1. SURYA MAJAPAHIT (lit. The Sun of the Majapahit) a.k.a Dawata Nawasanga / Deities of the 9 directions of the winds, in the video you may have seen it with green glow circle with 8 symbols surrounding 1 symbol in the middle represent 9 deities in Hinduism. This is the Imperial Symbol of Majapahit Empire.
2. NAGA JAWA (Majapahit's mythology creature, dragon with one head)
3. GARUDAYHANA / GARUDEYA (Lord Vishnu's ride which is depicted on some Mapajahit's heritages in the shape of Garuda bird from Hinduism)
4. PATAKA SANG DWIJA NAGA NARESWARA (Trident) is the trident that's the transformation of twin dragon, the guardian of Tirta Amertha (Water of Life).
5. PATAKA GULA KELAPA (Merah Putih flag that was tied on the trident)
6. Those cute little birds are "Jalak Bali" bird which is rare and almost extinct.
The video is heavily influenced by Majapahit Empire as the word "Nusantara" was the word used in Majapahit empire to represent their teritory outside java island.
At the very beginning of the video, when the word "NUSANTARA" appeared, on the right below, there is a cursive engraved on the stone with green glow. That's Javanese letter that can be read as "Sekti Mandraguna". Combined with the letter before and become "NUSANTARA SEKTI MANDRAGUNA" which means "Nusantara Spiritually and Supernaturally powerful".
The woman at the very beginning in the forest represent "The Queen of Nusantara". represent the actual Empress from Majapahit Empire called "Tribhuwana Wijayatunggadewi", the third reigning monarch of Majapahit.
The snakes have a unique pattern in their bodies called "Mega Mendung", commonly found in Batik.
There is also the biggest flower in the world, Rafflesia Arnoldi, can be found in the very beginning of the video, with red colour and white dot.
An engraving in the shape of weird tree (seems like forming the letter ' W ') glowing in green represent Maja Tree, the story of how Majapahit Empire founded. Allfy Rev was born in a city called Mojokerto so Allfy Rev maybe wanna say that "he was born the former capital of the greatest kingdom in the South East Asia", this city in the past was the capital of Majapahit Empire, you can find many SURYA MAJAPAHIT engraving in this city. the name "Majapahit" come from two words, "Maja" and "Pahit". "Maja" is the name of fruit, the scientific name of it is Aegle marmelos, commonly known as bael, also Bengal quince, golden apple, Japanese bitter orange, stone apple or wood apple. and the word "Pahit" which means "Bitter". so Majapahit means "Bitter Maja"
The war between red twin dragon and blue dragon represent the war during colonial era (Dutch and Japan vs Indonesia). and continued by the movement from youth represented by Allfy Rev picking up the trident and put Pataka Gula Kelapa a.k.a the Merah Putih Flag and acts as the pillars. 5 tridents afterwards (1 in Allfy's hand and 4 other around him) represent the 5 principles of Pancasila, Indonesia's ideology.
and then come the sad song called "Mengheningkan Cipta) (Moment of Silence) used to honour the heroes who has fallen in their youth for the sake of country.
Garuda flying across the land represent how Indonesia now and then return to the gate that represent "Great nation does not forget their history"
and then there is a little girl who put the book in her bag that represent the next generation shall learn history. :)
and lots of inspiration from Kena: Bridge of Spirits, which is a game that has Indonesian music as its soundtrack
The 8 cute little bird are representing 8 Majapahit teritorial outside Java Island.

That 'little fluffy fiary things' you said is a character made by Allfy named "JILLY". It is inspired from an endemic bird from Bali Island "JALAK BALI". The bird itself has unique white feathers with a bit blue circle around it eyes but unfortunately its existence is almost extinct in wild...
Anyway I love the details that allfy gave on it. JILLY wear 'Udeng' (Balinese headband) which coloured 'Poleng' (black and white square pattern). You can saw in few parts JILLY are drawn carrying 'Angklung' and 'Suling' which are some of traditional instrument.

If you look the burnned symbol at 13:13 it's the symbol of the Majapahit Kingdom, the largest kingdom in the archipelago of Nusantara (now Indonesia), the kingdom collapsed during the brothers war period with another kingdom in Nusantara (sybolism with 2 dragon was fighting), and then colonial period come (dragon with 2 head means Dutch and Japan colonialism) and all kingdom in Nusantara collapsed. 13:17 a song to commemorate the struggle of Indonesian heroes against colonialism (we always sing this song in flag ceremony with the national anthem). 15:23 the bird called Garuda with 5 emerald balls at the gate it's the Symbol of Indonesia (called pancasila means 5 Indonesia's foundation to be a diverse country). so this video tell us the story about Nusantara from kingdom (Majapahit) become a country (Indonesia).

From happy, then colonized by other country (thats why novia lose by other dragon). Then with the spirits of indonesian, we fought back and can claim our independence (simbolic by bird, that actually we called it GARUDA, Its a simbol of our nation btw). The song, at the losing periode, is our tribute to indonesian who fought againts colonist. May god bless them all.
The story behind Indonesia's independence is an extraordinary one. A month after the proclamation of Indonesian independence on August 17, 1945, the Allies sent British army to Indonesia to disarm the Japanese troops. The problem was, firstly, the Japanese army had been disarmed by the Indonesian people's army before, and secondly, the British allied troops were being piggybacked by the Dutch who wanted to re-colonize Indonesia. You can imagine how a nation that had only been independent for a month had to deal with the victorious forces of World War II. Surprisingly not only managed to survive, the extremely young army with makeshift weapons commanded by a former school principal also succeeded in repelling the British troops in several battlefields. The number of casualties on the Indonesian side is overwhelming. But that was the price to pay for independence. Indonesian independence was obtained with great struggle and sacrifice. Perhaps that's why until now traces of patriotism can be felt in every aspect of the life of the Indonesian people, even in their popular culture.
