Nice build and upgrades.
From personal experience, you should definitely torque the shock bolts and the motor. Ideally, pull the motor and make sure the compensation bolts are adjusted properly. Most of the creaking complaints I see are solved by these two things.

I just ordered mine yesterday. It’s arriving to the trek store next week. I believe that they are assembling there. Should I go through the thorough process of your example and reassemble?
Most bike shops do this during assembly so I wouldn't be worried! What you SHOULD DO after your couple of first rides. Check the bolds.... Or even while riding. Depents on how agressive your ride is 😉😆👌
Is the downtube protector you apply standard? If not, what is it?
It's standard deliverd with in the shipment box! With all Alu frames you gonna need to stick it on tight! Cause they dare loosen after a while and trek should give this in warranty if it would come off.
