Hey, I know its been 3 years, but remember that at this point in the Injustice timeline Superman wouldn't have known her full potential... As far as he knew, she is fully capable of beating him. And perhaps the years of Red Sun might make that true in the Injustice universe since Supergirl processes sunlight faster and more efficiently. The only reason mainstream Superman is stronger than his cousin is because he had decades of extra sunlight being absorbed his whole life by the time she got to Earth.

Supergirl most definitely could win against Superman due to her training from Amazons, and even some basic military training on Krypton, likely more for self defense than actual combat, but still applicable. And my point was actually not that Supergirl could beat him in a fight, it's that Superman wouldn't have known whether she was his equal or not. And because of his years under red sunlight and no yellow sunlight, combined with the fact that Supergirl had been absorbing sunlight for several years and can process it faster, Supergirl might be strong enough to beat him if she really went all out. But Superman had experience on her, so in the end he did beat her.
