The new lore of pokemon explains that groudon and kyogre were not natural born pokemon they were born from energy underground (arceus hangs his head in shame) to which they became addicted to these energies from which spawned thier endless war with each other cause niether wanted to share from which spawned the hoen region
Also rayquaza was not part of this lore he has his own lore there is a reason he makes his home in the ozone layer every pokemon mainly legendaries have a purpose
Rayquaza patrols the skies to keep enemies from outside our world at bay such as meteorites and or *ahem* deoxys from attacking us and or repelling them 😁

In a battle between the kaijus and the legendary Pokémon, I think the legendaries win. Although they are not as big as them, the legendaries literally created the world, so they have power in compensation for their size.
Depends on the version of the kaiju,if we use heisei, heisei godzilla alone can take the whole pokemonverse at once and win with low diificulty
