Can I point something out? He sent the letter by doing the space equivalent of the message in the bottle.
The odds of it being picked up at all are astronomical. The odds of it being picked up during his lifetime are lower than that. The odds of it being picked up by an IMPERIAL vessel are even lower. And the odds of not only being picked up by an IMPERIAL VESSEL, but then making it's way to the desk of an INQUISITOR, and not just a random Inquisitor, but one CAPABLE OF FULFILLING HIS REQUEST, and not only would even consider doing so, but had Aeldari connections enough to get the requested things to the EXACT Eldar craftworld, let alone the specific child, are so remotely, incredibly, infinitesimally low that it's nothing short of a MIRACLE.
That's why the Inquisitor wrote the return message "The God-Emperor protects the faithful." Because the Emperor had made it clear by seeing that request to exactly where it needed to go to happen, from being just tossed out an airlock, that it was his will the request be fulfilled. He thought of this moments after crumpling the letter, and then acquiesced to the Emperor's will. And as a token of recognition of the obvious miracle, he presented the child with an Aquila as well, as a reminder that for a moment, that Aeldari child had made the Emperor forget his suffering. And he was surely now blessed with much more than a reunion with his mother, a blanket, and a necklace for it.

Something that I've noticed and nobody else has commented on is Anthan's age.
He's a sweet little kid when we see him. Just a child caught in a cruel universe he can't comprehend.
By the time he gets that package, he's older. Probably an apprentice to someone else. I don't know how quickly Eldar reach maturity, but it was at least years.
That young boy put faith in the Emperor, certain that He'd help. Then...nothing.
Days, weeks, months. Nothing. He likely puts those memories behind him and continues his studies.
Years later, the Exarch meets with tthe Imperial Inquisition to discuss terms. Lowly and violent apes who worship a false god. One that hates his kind for the sin of existing.
Then. He gets a package. Inside, things he'd asked for all those years ago. A scenario he'd dreamed and hoped for. One he'd thrown away. Here before him.
One can only imagine what the young man is feeling. So many powerful emotions. But mostly, joy.

There's a lot to this story
This craftworld was in a battle, a big one, recently. This boy, an eldar child, so rare for such an endangered species and undoubtedly cared for attentively by his community leaders, is the son of a great warrior who fell. Only truly legendary eldar heroes are made to inhabit wraithlords, so he's someone of consequence to the Eldar. The fact that even through the Wraithsight his father has the mental energy to animate the wraithlord to tuck in his son is indicative of just how much he loved the boy, and how keenly his loss must have been felt. His mother having lost her spirit stone, she's dead. Even though they get the stone back, it's going in the infinity circuit, that craftworld's afterlife. The boy is an orphan, son of a hero, and of all the Eldar children, him reaching out to the emperor is a lot more impactful

The last would be of dubious cannon since it happened in the game Dawn of War 2 retribution, but supposedly there was a craftworld buried under the surface of the planet Tython, which is a very strange place for a craftworld to be, if true then it at least was destroyed by just orbital bombardment when the Inquisition declared exterminatus on the planet.

Idea, many years later, the kid, now a young adult is sent to act as an "emissary" with Mankind, he is put under a certain inquisitor who found retrieved and returned a spirit stone to begin these proceedings, imagine the inquisitors surprise when he turns to greet the Eldar scum only to find a young adult wearing a worn but highly cared for Aquila, one he recognizes. Seeing the young adult, the inquisitor's harsh expression simply fades as he greets Anthan by name, asks how he liked the blanket, and how he is doing ever since that gift sent by the emperor arrived for him. Now imagine Anthan's surprise to realize why he was posted here, to finally thank the man who did something no one else would normally consider in this war torn galaxy of blood, hate, and chaos.

Yeah, that's what I was thinking. Aeldarii are probably the xenos race that the Imperium hates the least (not that it says much lol), so maybe a more radical Inquisitor would take pity on the kid and carry out his wishes (or at the very least, did it as a sign of goodwill to try and ease tensions a bit).
Probably got dunked in phosphex right after for suffering the xeno to not only live but be happy, but martyrdom comes in many different forms. Besides I think the Craftworld would be grateful for the new member of the local Infinity Circuit.

Next document. A note, written in Low Gothic, with flowing Aeldari style. Poor spelling, likely the work of a child.
The Inquisitor could have ignored the missive. It was unlikely to yield any valuable intel. But something stopped him.
He steeled his will, crumpled the paper and chucked it into the wastebasket.
Next paper. A report on Ork activity. Nothing he didn't already know. His mind wandered back to the note. A child, deprived of their mother...
A xeno. But still a child.
The Inquisitor sighed. Some things transcended species. Some things happened to everything sentient.
He would give many things to know what happened to his own mother, but he had a duty now. One that could not be squandered with idle curiosity.
Still... a simple blanket and a spirit stone? Was that so much?
By the Emperor... he couldn't believe he was even considering it.
Silently, he stood and collected the blanket from his bed. The Aeldari could be a powerful ally, he told himself. Their Harlequins played on Human worlds and the Inquisition turned a blind eye. It was easy to find an instance of Sisters of Battle or Space Marines allying themselves with the ancient race, however briefly.
He unclasped the aquila necklace and placed it atop the blanket, then found a notepad and wrote two missives. One, he attached to the blanket. The other, he penned to an Farseer he knew personally, a transient ally during the slaying of the rogue Psyker Magadan that had stayed in contact with him since.
By the Emperor, had he sunk so low as to send notes and gifts to xenos children? To keep up correspondence with one of their leaders? Was he not an Inquisitor, the shield against the horrors of corruption?
He considered putting the blanket back, placing the aquila around his neck, and burning the papers. None would question him for it.
The aquila hummed disapproval at his hesitance.
That was all the sign he needed.
    ---
Trillions of miles away, a man in pain gained respite for just a nanosecond before the agony of his throne resumed. When he rose, he would collect. Until then, he would wait, goal clear in his mind: the deliverance of Humanity...
    ...and one million hugs.

There's two versions of this that I came up with off the top of my head.
One: There's a commotion in the hall as a portal suddenly tears through space, cutting through dimensions like butter. A feminine figure, some kind of modified rubrik, ceramite and painted with the colors of the craftworld, stumbles through before hitting the ground. It lays motionless, for a moment, but eventually begins to rise, before looking around. It spots the young man, its visor almost staring at him.
A moment later, it opens her arms and cries in a robotic voice "Son!". In the direct center of the chest plate is a stone he's seen a thousand times before. His mother's spirit stone, finally returned home.
Two: The thunder cracks, the sky pours open, and the sound of hell comes roaring in. A troop of scorch armored marines approach the boy, shrugging off blaster fire but making no move to return it. The leader, bearing an ashen battle-standard, approaches the boy and hands him a stone. The fire coming from his armor warms his heart, and does not scald his skin. As silent as the grave, they turn to walk away.
The boy grabs the hand of the leader, and says "Thank you, sir. The Emperor Protects". The marine salutes, then disappears into the shade.

Such can be seen in mankind's belief that Gulliman and the new Primaris Marines can turn it around for the Imperium, Or for the Eldar that Ynnead can be awoken and save their souls from She Who Thirst.

If so, it'd be fairly easy, and might even be worthwhile (a large-scale raid on she who thirsts would strengthen the other chaos gods, but would weaken the forces of chaos, at least for a few years. It may even lessen the burden on the God Emperor, especially if we could convince the Eldar that it was his hand which freed their souls).
If we aren't willing to do that, then I'm afraid that the mission would be as suicidal as ignoring all xenos threats for a century.
