The pigeon showed that Jane knew that McAllister was Red John before he revealed himself to Jane, while everyone else thought it was Bertrem. If you go back to episode 6x03, McAllister saves Jane's life and then is startled by a pigeon and says, "I didn't see that coming, i hate them."
I quite like this scene because in it, Jane finally gets the upper hand on Red John. Throughout the seasons, with the help of his cronies, Red John is able to stay one step ahead of Jane, cover his tracks, and tie up loose ends. Without the Blake Association, Red John would've probably been caught years ago.
Looking back, what should’ve tipped us all off was what Rosalind said about him. He smelled of pine. Who else but the Napa Valley sheriff who likes hunting would routinely smell of the outdoors. The rest of the Red John suspects were indoor suit types.
Bruno Heller, the creator and executive producer of The Mentalist, after S06E08 was aired, in an interview: "And it’s real and honest and visceral. How that last scene between the two of them went was very much written and directed by Simon . The emotion that he brought to that, with all that pressure and with all of the story that’s gone by and all of the baggage, he did a really beautiful, intimate killing there. It’s hard but good to watch, I think. "
Fun fact: Me and my Dad met Xander Berkley at a convention once and we asked him when he found out he was going to be Red John. He said it was around the time of them filming the episode where Jane gathers the final 5 suspects at his house- not sure where that would be in their shooting schedule, if he shot earlier episodes after finding that out or not, but either way I thought that was interesting! He was very nice, and seemed to appreciate the fact we asked him about The Mentalist specifically too.
Very realistic ending. Red John is just a man. He's nobody. Patrick Jane is nobody. They're just men. That's all evil is.
I find it funny that it says SPOILER and the thumbnail is literally a picture of Red John.

I love how Jane had the presence of mind to immediately prepare himself to shoot Oscar after shooting Red John . He anticipated superbly .
