I think Joan is finally realizing she can't escape the reality of what she's done and at least she's realizing that after all these years that "reality" has finally one over Ferguson, and miller's career is stuffed as well

She didn’t want Vera to incriminate herself. Think about their previous scene in the previous ep when Joan was about to kill Vera…she had a change of heart when she witnessed Ann abusing her (similarly to what she used to do to Vera as Governor)…her treatment woke her up to the little bits of empathy she’s capable of feeling and Joan has always had a soft spot for keeping mothers and their children together historically through the series. She knew Vera was so consumed by vengeance just as Joan herself has always been, that Vera was willing to go to prison too (Miller’s paperwork was obtained illegally) despite having Grace. Joan herself had also expressed that as a concern to Vera in the previous episode in the kitchens, “it’s Baby Grace who’ll suffer, get caught up in the foster system, a child paying for the sins of the mother-hardly seems fair”. So that moment in court was Joan realizing she HAS to be the one to be the bigger person, she doesn’t want Vera to turn into yet another monster she created.
